Is it possible to highlight multiple blocks during read aloud (the words are divided into different text blocks)?

No, as what is highlighted is an id in the HTML. Id MUST be unique.

I like the automatic method of creating text blocks, but Is there any way to manually go in and merge or delete blocks or make edits after the Read Aloud process has been completed? I find the app is breaking up sentences in to unnatural blocks.

I think you might have to edit the SMIL file to fine tune the synchronisation. I haven't edited a SMIL file so I can't tell you how to do it, but you can save the SMIL file from Pubcoder to your computer and open it in a text editing application.
